If I have a cake and I divided it to 3 pieces, if 1/3 is .333 and 3 pieces equals .999, where is the .001?

It’s not 0.999, it’s 0.999… repeating.
Infinity numbers are weird. .9999… is 1 as long as there is no end. Same as 0.000… is 0 as long as there is no 1 appearing. 1-0.999… is 0.
